OK, so the ACLU, unions, NRA, AARP, Sierra Club, Chamber of Commerce, churches/mosques/synagogues/temples, Boy and Girl Scouts, private universities and many others that aren't leaping to mind all become tax paying entities.
That would serve a dual purpose; remove their tax exemption on income and also eliminate the tax deductability for contributions to them.
I suppose the tricky part would be what you determine 'income' to be. For a profit-based organization we know what it is, for a non-profit, how exactly would you determine that?

Yep, no problem with any of them. Again, we need the revenue and since they are all political entities anyway (like far too many churches) why not?
